    Question about analysis problem for solexa sequencing of RNA profiles

    Hi, Dear all.
    I just do a cDNA sequencing of two differentiated RNA samples. Now I have mapped and count each short reads to each transcript of their genome. But I am confused on how to analyze this results, such as how to normalize expression of each gene. So I venture to ask if anyone can give me some helps, such as workflow or related papers.
