    Longest Indexing Read You've Done?

    Hello,

I'm building my own libraries using my own reagents and the small RNA adapter sequences. I'd like to have a 12 or 15 bp-long indexing read. I wondered if people have experience with such long indexing reads--our Illumina rep says there is no reason it shouldn't work, but personal experience (in my own experience with these sequencers) is invaluable.

    Cheers

The Caporaso et al. method for doing 16S sequencing on the MiSeq uses a 12 base index, and we've never had any issues with doing that. You'll want to be very careful with your primer design if doing a custom indexing primer, but there's no reason why it won't work.

Same here, I've done up to 12 base Illumina indices with no problem. Good thread describing how you can mix index lengths in the same run:

Bridged amplification & clustering followed by sequencing by synthesis. (Genome Analyzer / HiSeq / MiSeq)

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
        by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
