Im currently thinking to apply mate-pair library in my metagenomic project on cellulose-degrading microorganisms using Illumina Hiseq 2000 platform. but i was told the chimeric ratio could be as high as 20-30% in the circulation process of mate-pair library ! its a big concern for me but could not find much information in the papers?
So I would seek answers to these questions:
First,what is the chimera ratio for common circulation process of mate-pair preparation? is it matter with the insert size?
Second,what could be the chimera ration for metagenomic mate-pair preparation? in other words, how much more chimera could generate if DNA from different microorganisms is mixed together for the circulation process? Any experience on that?
Third, could anyone provide some reference in which the above questions were addressed with synthetic data? or if you have some experience on this issue could you share some data of yours?
