over the last few weeks, we have been working with the rapid capture kid from nextera (human). We used their protocol and actually followed it to the letter, however, we seem to be missing something. While our read quality looks ok, the actual capturing seems to be failing. The result is a very low coverage genome sequencing (approx. 1% of reads are in the actual target). We would be thankful for any hint you could give us.
Have any of you encountered similar problems or have you adjusted the protocol in some way?
