    slight over clustering?

    Hello,

I have, this morning, set up a Next-Seq run for some ChIP-seq libraries. It is now on its 39th cycle. However, the cluster PF value is 75.94 yet the %≥Q30 is at 90.82. I have around 150,000,000 reads per lane...

I was wondering is this a case of over-clustering? If so, are the reads not as usable?

With those read numbers it has over clustered. Q30 score for that cycle is lower than scores for a standard run. You will expect that Q score will fall lower as the cycles number increases.

Reads would be usable and depending on downstream application more or less trimming would be required.

Also, if the NextSeq is like other Illumina machines your index read quality will be affected more negatively than the R1 and R2 reads. This can cause a loss of data from unidentifiable indices during demultiplexing.

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
