  • IonTorrent data...what next

    Hi

    My boss decided to sequence some clinical trial samples and now we have the data he expects me to be able to compile a list of patients with their corresponding SNPs. We had sequencing done on the IonTorrent, with the vcf and csv files. It was targeted resequencing using the Comprehensive Cancer Panel.

    I've tried to map chr and position to a genome browser and uploaded it into IGV but it doesn't work, i think the position numbers are different?

    I also tried to register for IonReporter but it can't create a user for me, can anyone help? I need to compile the SNPs and maybe even make a graphical representation for them.

    Since you have the vcf files why not start looking at annotating them using snpeff.
