What kind of trimming and/or quality filter do you use before mapping reads? Are there any commonly used filtering criteria? I am using Q>15 and number of bases allowed outside this set at 6, for 32 bp reads (4 bases trimmed from the 3' end). This leaves me with around 15% of the total reads.

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.
The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
