    Scaffolding mira contigs

    hi,
I am doing de novo assembly of 454 reads, i have got the contigs using mira assembler, now i want to do the scaffolding of those contigs, the scaffolding tool that comes with mira is bambus but it uses reference genome for scaffolding, some one please suggest me how to perform the scaffolding of the contigs without having reference sequence also my data is not paired end.

    What organism?

I might be in a similar situation. What organism(s) are you studying?

      I m studying genome of a spirochete(bacterium).
So what are you going to do for this?

For scaffolding, which is "just" an ordering of contigs, you will either need a reference genome or paired-end data ... how do you want to order contigs without having any information about their relationship?

        cheers,

yes this is what i m also wandering.. but from where can i get the reference genome? When i blast my reads in ncbi.. i m not getting any reasonable similarity with any genome..
how do the people used to perform assembly and scaffolding jobs when they started doing this, without having any reference genome?

            They used paired-end data ;-)

... and then closed gaps via PCR if necessary ...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
                by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
                by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
