    read density (Chip-seq data)

    Hey there,
    I already read numerous papers where the term "read density" appeared. But they never explain what this means :evil:
    Often in the context of Chip-seq. For example: Quantitative read density analysis of H3K27ac Chip-seq data...

    "Alignment Dichte", to make up a phrase in quasi-German. The reads/alignments are from the sequencing data, the density simply refers to how many are in a particular area. In this case, it's presumably talking about how many reads/alignments happen to be inside of peaks in ChIPseq data.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
