    Kits for targeted resequencing

    I'm new to the world of targeted resequencing and would appreciate your help in understanding the options for performing our sequencing project within our limited budget.

    We would like to sequence ~50 non-coding areas in the human genome with length of 5Kb each - total of 250Kb per sample for 200 samples. We have no lab of our own and would like to run the whole project as a service so we can not rely on home-brewed methods unless they are simple enough to request a service lab to perform. The service lab we have contacted has both MySeq and HiSeq devices and we can probably use other labs with different equipment if preferable.

    The biggest part of the cost is the capture kit - we have so far received price quotes for Agilent Haloplex and Ilumina TruSeq, which come out at 350-450$ per sample. As this is over our budget, we are looking for alternative methods which may reduce the cost. MycroArray have a kit named MyBaits which seems to perform the same task at lower cost, but I've not heard feedback from anyone who has used it regarding the quality of the results (% of reads on target etc.).

    I'd appreciate any information regarding the MyBaits kit as well as a comparison of cost/ease-of-use/performance of other kits.

    We routinely get between 60 and 80% reads on target. You may want to check out this poster we presented at the Plant and Animal Genome conference in Jan 2013:


    Also, we are significantly more affordable than our competitors.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

      I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

      Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


      The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
