I have been using Tandem-affinity purification (TAP) to identify transcription factor binding proteins. I am interested in trying to apply this approach to finding lincRNAs that may be helping to regulate transcription. I know lincRNAs have been shown to be associated with chromatin modifying complexes such as PRC2 using RIP-ChIP (Khalil et al, PNAS 2009). Does anybody have experience using RNA-seq to identify these types of interactions?
