    Tophat2 specify output file

    Hi All,

This is a basic question wrt Tophat2 output. I want to name the output of tophat in the ./tophat/ to another name apart from "accepted_hits.bam". Is that possible? If so, how?

The reason is that I am trying to split the fastq file into multiple parts and run this in parallel. In the end, I shall combine all the output files into 1 bam files. As of now, Tophat will overwrite "accepted_hits.bam" and I will only get the last output instead of all the individual files.

    Thank you for your help.

    Best,

    Vishal

you could try the iplant system

If you use the TopHat GUI based application within the iplant discovery environment (http://www.iplantcollaborative.org/d...ry-environment) then it automatically produces a BAM file with the same name as the original FASTA file you put in along with the normal outputs in a separate folder.

Thank you Richard. I am actually using it on the command line. I am guessing if it can be done using the GUI then it can be done with the command line as well. Thanks,

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
