I am working on a method to cluster and assemble RNA-seq data for species that don't have a close genome reference. For example, a species for which the closest available whole-genome assembly is another species that diverged 50+MYA.
The longest publicly available datasets I've seen are Solexa ~90bp PE, but if anyone has longer and is looking for ways to analyse them, please contact me.
