    Having problem while running cufflinksv2.2.1 with --library-norm-method classic-fpkm

    Hi all,

    I have tried to run the following:

    $ cufflinks-2.2.1.Linux_x86_64/cufflinks \
    -p 8 \
    -o cufflinks_SRR1153278 \
    -g genes.gtf \
    --library-norm-method classic-fpkm SRR1153278.bam

    "I could only see the command-usage on terminal."
    --------------------------------------------------------------------
    But when I ran the following:
    cufflinks-2.2.1.Linux_x86_64/cufflinks \
    -p 8 \
    -o cufflinks_SRR1153278 \
    -g genes.gtf SRR1153278.bam

    "I got all the expected output files such as transcripts.gtf, skipped.gtf, isoforms.fpkm_tracking, genes.fpkm_tracking"
    ---------------------------------------------------------------------

    Can anyone help me explaining where was I wrong?
    Or if you have faced similar issues please respond.

    The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
