It's hard to be specific without knowing what you want to do, but generic advice wouild be to start by reading this review paper:
PubMed® comprises more than 40 million citations for biomedical literature from MEDLINE, life science journals, and online books. Citations may include links to full text content from PubMed Central and publisher web sites.
Then go on to more specialized papers, or search this forum, for more information about "transcriptome assembly".
