We want to use the ScriptSeq v2 RNA-seq Library prep kit (Epicentre) to make libraries for some rRNA-depleted bacterial RNA. Looking through the protocol I don't see any option for a size-selection. We'd like to size-select because we have a lot of small RNA product that we don't want to include in the prep. Has anyone incorporated a size-selection into the protocol? I would think you could add it after the completed cDNA synthesis and tagging (after 3.C in current protocol). Would you still do the cDNA purification (3.D in current protocol) if there is a size-selection after cDNA synthesis? We have access to a pippin prep if that will be useful.
