Sequencing problems of bacterial strains wihch produce a lot of EPS

    Hi,

I extracted the DNA by Chloroform extraction and had also a very high yield. But unfortunately as I started sequencing with the PacBio platform I had a veryy low number of reads. I assume that some organic molecules interfere with the polymerase. My bacterial strain is a strong EPS Producer and this is maybe the cause for the low read numbers.

Does anybody have any experience whith such Problems? Or can recommend me a protocol where I certainly get rid of all the EPS?

    Thanks a lot...

On PacBio's Sample Net, there is a shared protocol for using magnetic beads to remove contaminants. http://www.smrtcommunity.com/Share/P...eName=Protocol

I also advise contacting the local PacBio field applications scientist (yes, there is one in Switzerland). He may have some other tips on how to remove specific contaminants depending on the extraction and/or cleanup protocol you used.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
      by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
