    Bioanalyzer RNA profiles inconsistent from FFPE samples

    Hi all,

    I've sectioned several 10um of FFPE samples and extracted RNA using Qiagen RNeasy for FFPE kit.

    However, when I run the extracted RNA through Bioanalyzer, the profiles are shown to be inconsistent. During sectioning, I failed to labelled the paraffin samples in continuity; my question is, does RNA extracted from the same FFPE samples supposed to have consistent RNA profiles in the bioanalyzer?

    Or could the different sectioning (such as several 10um difference) proves this inconsistency?

    Attached here are the bioanalyzer profiles of the 2 samples that i've worked on..

    Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


    The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
