I'll perform a transcriptomic study using the SOLiD system. However, instead of fragmenting total RNA or mRNA, I plan to fragment the cDNA. Briefly, the total RNA was isolated with TriZol + Nucleo Spin II columns, and cDNA synthesis was performed with the SMARTer cDNA synthesis kit (Clontech). We analysed the cDNA with the Agilent and found some fragments in each sample ranging up to 2000bp.
What do you think about fragmenting the cDNA??? I'm afraid I don't have time to perform everything from the beginning...
