We currently use Illumina's ScriptSeq index primers for PCR amplifying cDNA produced by Wafergen's PrepX mRNA protocol. The ScriptSeq index primers only allow for 48 indexes. Are there any other primer sets with greater than 48 indexes that are compatible with Wafergen's PrepX protocol?

The ScriptSeq user guide provides the complete sequences of the reverse/index primers. If a user so desires, they can order their own custom primers from any good oligo/primer manufacturer and simply use index sequences not provided. Note that ScriptSeq uses indexes 17, 24 and 26 which are not "standard" illumina indexes of the same number (ILMN reserved those for the future). These indexes were designed prior to the purchase of Epicentre by Illumina.
