I'm starting working with 4C libraries and not sure if Ligation reaction worked or not. After digestion with the first restriction enzyme, I could see the decrease in the MW pattern by agarose gel. However, that pattern did not change after ligation (6 days in total). I used the de Laat Protocol published in Methods in Enzymology, 2012.
Should large circular DNA fragments be seen in the gel after ligation? Let me know your experiences. Thanks
