  • PHLAT genotyping with scRNA-seq (10x)

    Hi,

Can PHLAT (HLA genotyping) be used with single cell RNA-seq (e.g. 10x platform)?

    Thanks and good day.

malonzm1 you should be able to do this. I thought I saw a pre-print on something like this. I can't remember if it's this one (https://www.biorxiv.org/content/10.1...06.09.495569v1) or not. Maybe I can dig it up if this doesn't look right to you.

      Hi @GenomicSeq,

Thanks! Would you know if it requires first demultiplexing the 10x fastq files?

What about smart-seq2 and fluidigm C1?

malonzm1 sorry for the late response. I just realized you replied. But yeah you would have to demultiplex them. Although I'm not super familiar with the Fluidigm C1. What specifically is your question with that?

            Strategies for Sequencing Challenging Samples
            by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
