I have a velvet assembly that I want to validate, especially as it is very different (as judged by dot matrix) from what I think is the nearest sequenced bacteria.
Can anyone give useful deatils and tips on how to use amosvalidate and hawkeye (command line examples) on velvet files?
I tried using the -amos_file yes command in velvet. I then use bank-transact to make an amos bank. i then use the hawkeye on this bank. however, this still gives no features. can someone explain what i have to run to see the possibly misassembled features in my velvet assembly?
