Hi,

I am using mirDeep2 for miRNA prediction and its super fast, generating very nice output files. Are you looking for other miRNA prediction tools? I would suggest first you must start with mirDeep2.

HI miRDeep to only dtects the novel miRNAs or does it also give normalized expression data for all known RNAs? Which is the best tool to analyze miRNAseq data?
