    JIGSAW not working

    Hi there,

I have gene-prediction output from three different predictors (augustus, genscan, fgenesh). Now I want to create a consesus sequence by useing JIGSAW but I already failed to get the tutorial run. The program is throwing this error and a realy have no clue why?
    My Command:
    ./train_jigsaw.pl -f seq -e /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir/my_evidence_list.txt -d /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir -l /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir/my_dir_list.txt -t
    "Output":
    write: /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/42492/42492.my_evidence_list.txt
    [jigsaw -f /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/42492/42492.seq -e /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/42492/42492.my_evidence_list.txt -t /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir/42492.ev_vec -d /home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir -q 50]
    unable to open [/home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir/42492.ev_vec.start]

after this line the program stopps

does anyone have had the same problem and figured out how to solve it?
    Many Thansk in advance

The error seems to be clearly identified in the log you posted:

    unable to open [/home/nancy/programs/JIGSAW/jigsaw-3.2.10/tutorial/my_train_dir/42492.ev_vec.start]
Is there a file with that name available?

      Hi GenoMax,

no, the specified file is not existing. I assumed, that JIGSAW is createing that file by itselfe, but failed, and can`t open the file now...
The tutorial does not say anything about such a file, so I came to that conclusion....

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
        by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
        by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
