How to use samtools idxstats <bamfile>

    Hi all,

I'd like to get the number of all reads in a bam file by using samtools idxstats <bamfile> in samtools library;however, the function only exists in bam_index.c, Is there any way of including a header file and calling this function to get the total reads number,

    Thank you.

    Maybe "bamtools" could help (https://github.com/pezmaster31/bamtools)

    e.g. $ bamtools stats -n YourFile.bam

    **********************************************
    Stats for BAM file(s):
    **********************************************

    Total reads: 412695
    Mapped reads: 412695 (100%)
    Forward strand: 204788 (49.6221%)
    Reverse strand: 207907 (50.3779%)
    Failed QC: 0 (0%)
    Duplicates: 0 (0%)
    Paired-end reads: 0 (0%)

Thanks, I'll check it out;however, I would like call this function in my c++ application and get the number of total reads. You can use samtools in the same manner as: samtools idxstats <bamfile>, but I couldn't figure out a way of calling this function from my own app.

      Cheers

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
