Separating human and mouse sequence reads from RNA-seq data

    HI all,
A collaborator is doing an experiment in which their will be a human xenograph into a mouse model, followed by RNA-seq. Most likely there will be a mixture of human and mouse transcripts in there. Has anyone done something to deal with this? Is there a way to dissociate the two sets of transcriptomes?

Take a look at bbsplit from BBMap suite.

There are other tools like XenofilteR for this application as well.

The way I handled it in the past was to build my STAR index with both genomes/annotations simultaneously making sure to rename the chromosomes such that they're unique ("human_chr1" and "mouse_chr1" instead of both "chr1"). That way the aligner puts the reads on the correct genome and reads with too much species conservation end up as multi-mapped and not counted.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
        by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
