Very short contigs and short isotigs of newbler output.

    Hi all,

I am trying to assembly ESTs using newbler 2.5. The minimum length of input ESTs is 100bp and the input ESTs have already been cleaned using seqclean. At the same time, I use the notrim parameter when assembling. But the newbler generates some very short contigs (1bp, 7bp, or 22bp) and short isotigs (55bp). I am very confused about the short contigs and isotigs. I want to know why the short contigs were generated by newbler. Thank you so much.

    Here is my assembly parameters:
runAssembly -cdna -urt -notrim -ml 40 -mi 97 input_EST.fasta

Lex Nederbragt (flxlex) has a blog post on this very topic:

Sometimes you might observe very short contigs, some even having high read depth. You might see these for example when – you choose ‘-a 1’ (or ‘-a 0’) as a setting dur…

You may want to dig deep deep into the output files to find the connection information between contigs, this is another relevant blog entry

The single file I’ll discuss today has in fact almost the entire assembly in it, besides the actual sequences (although even some of these are also included, see below). As explained in my first po…

Thanks a lot. I checked the 454ReadStatus.txt file. The short contigs is just like exon, one read can be mapped to two contig. That the reason why some contigs are very short, right?

Instead of saying like an exon, I would say it's either like two alleles, or like a duplicated copy.

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
          by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
          by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
