We've just had some weird results from our first 454 amplicon library run. poor bead yields at emPCR and lots of short reads. we checked DNA concentration by qPCR, but were off in concentration by 2-3 orders of magnitude (judged by enrichment). I just found out that PCR was carried out by mistake with a qPCR mastermix that contains UTP. Could this be responsible for the problems we've seen?
