Straight to the point！
How to call indels with 454 data?? I used pyrobayes to re-call base. I got 2 files, a fasta containg sequences and a corresponding fastq, but didn't know how to continue then. How can I get one fastq file from the two? So, I could mapping this fastq file to my reference and get .BAM file for anaysis.
But I use GATK to call SNP which doesn't call indels in 454 data. Is there a well accepted software can deal with 454 indel?
