I think your question is better phased as "how many reads can I get from one lane from a HiSeqSQ". I presume you are actually talking about the HiScanSQ. Then knowing how many reads you need per sample you will know how many samples you can pool. We got around 82M reads per lane in our last single-end run. Theoretical is a bit more. Sample prep will play a big role; our range was from 74M to 89M. -
