Hi! Can anyone tell me approximately how much sequence is lost from the 3'-end of each fragment during the first strand synthesis step using TruSeq library kit?

sequence loss from 3' end partly depends on the quality of the RNA. if your RNA is partly, degraded you lose a lot of info from the end. however, i'm not sure exactly how much sequence is lost from the 3' on average particularly in the random priming step.
