    Illumina read correction: align2layouts.py missing

    Hi,

I am trying to run smrtanalysis version 2.3.0 with some test data, doing read correction of long reads with short reads (Illumina 100 bp).I am using a settings.xml file published by PacBio for version 2.3.0. I have no access to the smrtPortal, so I am using the smrtpipe directly from the commandline.
The program crashes, and I have discovered that the reason is the missing align2layouts.py script. This should have been present (apparently) under /smrtanalysis-2.3.0/analysis/bin, but is not there. It is present, however, on older versions, such as version 2.1.1.
I have not installed the pipeline myself, so I do not know exactly what was done... Is there some obvious reason why align2layouts.py would not be included in an installation of smrtanalysis-2.3.0?
Maybe this script comes as an option? How would I go about to install it now? Would it be OK to just copy the align2layouts.py script from version 2.1.1 into version 2.3.0 (if no changes have been made to the script in the meantime...)?

    Any help and feedback appreciated!

Hybrid assembly is no longer supported in SMRT Analysis. I would suggest using PBcR directly, or ECTools.

Hi, to run this read-correction example I used a settings.xml file that is given in the user guide for smrtpipe 2.3.0:

GitHub is where people build software. More than 225 million people use GitHub to discover, fork, and contribute to over 800 million projects.

      That should probably be updated

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
        by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating

New Genomics Technologies Take Aim at Long-Standing Limits
        by SEQadmin2

Researchers using sequencing and genomics tools often have to make trade-offs. They can choose between speed or scale, short reads or long-range information, or targeted panels or a view of the whole transcriptome. New technologies that have been released this year are built to address those tough choices.

We asked six companies the same four questions to learn about their latest products. The new technologies bring a lot to the table, including rethinking sequencing
