HAPS is an integrated pipeline for hybrid de novo assembly using second-generation sequencing (SGS) data. It is designed to utilize the advantages of different platforms, e.g. the long read length of 454 or Ion Torrent instrument reads and the ultra highthroughput of SOLiD System reads, to de novo assemble genomes in a cost-efficient yet accurate way. HAPS uses SOLiD mate-pair libraries to build scaffolds for contigs assembled from various SGS platforms, followed by a gap-filling process, which does massive local assemblies within intra-scaffold gaps using hanging mates. HAPS is well modularized and each of its modules can be substituted by other suitable programs.
