Can I use 5500 ECC chemistry for de novo genome sequencing? Just wondering why there is no reference on this issue.

I guess it is just too new, and fairly unsuitable. Most de novo assemblies are done with longer reads, eg 454, Illumina 100bp+ PE, etc. Solid chemistry is particularly suited for reference based assembly.
One of the best attempts at Solid de novo assembly I've seen is Iverson et al. 2012 Science Untangling Genomes from Metagenomes.
