Using ethanol as a preservation method for shotgun sequencing

    Hi all,

Basically I am collecting fecal samples from all types of animals. Insects, fish, reptiles amphibians etc and ideally I would freeze all of these samples but ethanol would be way more practical as I will be in the Amazon. I was wondering if anyone knew about the efficacy of preserving DNA in ethanol for both amplicon sequencing (16S) and metagenomics (shotgun). Also, if the sample "dissolves" in ethanol (like a loose stool that disintegrates), can you simply evaporate the ethanol to isolate the DNA? Any info or a point to a paper or forum would be appreciated!

If not I will resort to freezing the samples in a -20 freezer and then shipping them on ice in what will likely be a 24hr trip back to the states.

    Hello samd199

I know I've worked with people in the past that stored fecal samples in ethanol. I don't recall what the concentration was and how long they were left in the ethanol, but I know it worked.

Also, the paper below describes testing out different methods for fecal storage and it says that ethanol worked for them.

I think there are some commercial options as well, but I haven't done any storage or sequencing of fecal samples so I couldn't recommend anything.

If you don't have the proper concentration of ethanol. This paper (below) mentions that they used a -20 freezer and it worked similar to storage in a -80 freezer.

The development of next-generation sequencing technologies has spurred a surge of research on bacterial microbiome diversity and function. But despite the rapid growth of the field, many uncertainties remain regarding the impact of differing ...

    Best of luck!

thank you Ben3 . I have seen these papers but I believe they are both for 16S. I wonder if they uphold for metagenomics. If no one knows, this would be a very interesting methods paper to do.
      Thanks!

Advanced Sequencing Platforms Tackle Neuroscience’s Toughest Genomics Problems
        by SEQadmin2

Genomics studies in neuroscience face a special challenge due to the brain’s complexity and scarcity of samples. Mapping changes in cell type and state using conventional next-generation sequencing methods remains challenging. Advances in technologies like single-cell sequencing, spatial transcriptomics, and long-read sequencing have opened the door to deeper studies of the brain and diseases like Alzheimer’s, amyotrophic lateral sclerosis (ALS), and schizophrenia.

Cancer Drug Resistance: The Lingering Barrier to Rising Survival
        by SEQadmin2

Cancer survival rates have significantly increased in the last few decades in the United States, reaching a combined 70% 5-year survival rate by 2021. Behind this number, there are years of research to find new therapies, drug targets, and early detection methods. But there is one core challenge that keeps slowing down these advances, and it’s about drug resistance.

There is no single reason why many patients don’t respond to treatment as expected. Cancer is...

Reply to Nine Things a Sample Prep Scientist Thinks About Before Sequencing

Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
