My htseq-count script stops because input is too big (5gb), are there ways to overcome this?

What input? I cannot imagine that you have a GTF file with 5 GB size. Are you sure you removed any FASTA lines that may have been appended to it? -
My input sam-file is to big.Comment

htseq-count reads the SAM file line by line and hence, it should not care how big it is, because it only looks at one line at a time. Please post a transcript of your session, with the full error message.Comment

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.
