    htseq-count INPUT to big.

    My htseq-count script stops because input is too big (5gb), are there ways to overcome this?

    What input? I cannot imagine that you have a GTF file with 5 GB size. Are you sure you removed any FASTA lines that may have been appended to it?

        htseq-count reads the SAM file line by line and hence, it should not care how big it is, because it only looks at one line at a time. Please post a transcript of your session, with the full error message.
