    I have 2 questions for folks using CGHUB ( https://cghub.ucsc.edu/ ) , the BAM warehouse for TCGA (The Cancer Genome Atlas - at URL: http://cancergenome.nih.gov/ )

    1) What is the bittorrent providing beyond what sftp does? It does not actually appear to be a peer to peer distributed bittorrent file sharing arrangement.

    2) Is there a utility to create a) a copy b) the md5sum c) the bam index file and d) a bigwig (or wig) file in one pass though the bam file ? The lower the level of the language the better (i.e C,C++ or something relying heavily on the C libraries).

    Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


    The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
