    Sequencing SSH libraries using NGS

    I have 11 subtracted libraries that I wish to sequence. The traditional method would be to clone and sanger sequence the resulting colonies. My question is whether I can rather use NGS sequencing?

    I presume that 454 would be the way to go as the SSH library will have the adapters introduced during the SSH library preparation and so a longer read will be required to reach the informative sequence. Also I would like to pool the sequences into a single run using barcoding to differentiate the libraries.

    I don't have experience in NGS so I would value advice from users who might have experience pyrosequencing SSH libraries.
