i am a beginner in the de novo assambly of genome and have a big question. I am sequence the bacteria using 454 FLX and need assembler the genome with MIRA, but reading the manual of software, note that this program have a lot of parameters to configure.
initially use the default parameters and got about 1000 contigs
Your can suggest some basic parameters for the best assembly using this software (I have not problem of CPU power) and so learn how to use the program.
