High %rRNA in NuGen Encore invert libraries

We recently did a number of library generations using the Nugen Encore kit. The samples were from flies, Drosophila melanogaster; extractions and library preps were done by very experienced staff.

After Illumina HiSeq sequencing and Tophat/Cufflinks alignment, we found that the proportion of the reads due to rRNA was between 50%-84% (median 60.5%, number of samples = 90). We were surprised because we thought rRNA depletion was supposed to be good with this kit.

When we went back to the Nugen website, we found there was a new video (near the bottom of the page below). Around 2:15 into it you will see the attached chart, which notes the kit doesn't deplete rRNA very much for invertebrates.

We learned the hard way. If you work with a non-mammalian system, be aware of this issue.

Nugen seems to ignore researchers working on invertebrates! Many queries to them went unanswered about rRNA bias by their library prep kits. We were quite unhappy to see they don't mention it anywhere in their product manuals. Has anyone tried their Ovation kits for Drosophila or C. elegans? Are they effective to remove rRNA contamination?

16S/ITS Profiling vs. Shotgun Metagenomics: What Changes in Your Workflow?
      by SEQadmin2

NGS has revolutionized clinical microbiology by offering new ways to identify and surveil pathogens without prior knowledge of the target. One popular approach is 16S rRNA and ITS amplicon sequencing, which targets specific microbial markers. But studies are increasingly incorporating shotgun metagenomics, a technique that sequences all DNA from a sample without targeting specific microbial markers. This approach allows more detailed taxonomic classification, detection...

Multiomic Liquid Biopsy: What DNA/RNA Panels Reveal That DNA Alone Can’t
      by SEQadmin2

Tumors contain complex mixtures of cell populations that evolve in response to treatment and host-specific factors. Tissue biopsies provide only static snapshots of a tumor’s state. But what if we could follow that evolution over time using a minimally invasive technique?

Liquid biopsies can detect tumor-derived material circulating in the bloodstream, providing a way to study treatment response, detect emerging resistance, and discover new biomarkers. Circulating
