Has anybody tried the TruSeq small RNA sample prep kit to prepare libraries for directional mRNA sequencing? We would like to multiplex some bacterial samples, and this kit should work if we fragment the RNA first.

Pair end adapter stripping
I am using small RNA Truseq kit for pair end directional RNA seq. I am just wondering if somebody knows what adapters' sequence I can use to strip the 3' and 5' adapters. My fragments are shorter than the read length and it is important to strip off the two adapters. Thanks! -

Yes. I've done about 20 samples using Parkhomchuck mods with TruSeq RNA reagents and it works pretty well. I get about 93% of the reads in the correct direction.Comment

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.
The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
